how do I run a processing program and not have it pop up an empty gui window?

The only way I found is to call exit() at the end... Smiley

Processing is basically a graphical program, and a Java applet, so it is always making a frame.
If you want to do pure data crunching without visual feedback, you should use Java, it isn't that hard to do the step... Wink

you can hide the window or make the background transparent  thought. but it doesnt work fine on every system. You have to decide if its worth it or not to do it that way.
