Combining Video and Audio

Hi there, i'm quite new to processing and have struck a brick wall for a project i'm working on.
I want to capture the sound and video that the user genrates when a sketch is running but I can't find a good way to do so.
At the moment i am using the minim and moviemaker libraries to capture the video(mov) and the audio(wav) seperately.
The audio is very glitchy when moviemaker is capturing video but the captured wav plays back okay.  
Is there a better way of doing this or can anyone offer any pointers as how best to combine these files using processing, or perhaps some other standalone program that could run in the background? it would have to cross platform and ideally open source.
I would be very greatfull for any help with this. Regards,
