Is it possible to organize my pde files inside directories in my project?

I am starting to have too many pde files in my project directory, so I want to create sub-directories. But the issue is that the the files I move are not found and loaded at runtime by the main pde file.

What can I do?

I fear you can do nothing as Processing isn't designed to support source code in folders. Which has a particular meaning in Java, anyway.
Perhaps you can make a library out of some of this code...
Or perhaps, since you seem to make an ambitious project, you should switch to Eclipse, which offers lot of facilities for big projects, along with some Java facilities like packages (the so called folders).
I suppose that if you export your project, you can reuse the generated Java files in Eclipse. It has facilities to refactor code, like moving classes out of enclosing class, to packages, etc.
